So is Deadpool going to ruin comic book movies in the future or start a whole new era of more adult themed action? Also, if so is that a good thing?

I don't know. The humor seems more geared to the high school crowd despite the "R" rating.
(But then I have been wondering this morning... after hearing a PBS/PRI news feature on underwear with horizontal fly's.... whether super-hero/super-villian costumes have fly's or zippers. But it was not a problem for Dr. Manhattan.)
